I was wondering if I should use ankigen and generate a separate deck for each chapter or just all the chapters together, is either more effective than the other?

If you’re talking about ‘levels’ (WaniKani doesn’t have chapters) then I don’t think you’ll get much benefit from drilling the same content in two different SRS systems. WaniKani’s system alone should be sufficient if you use it correctly.
You’d probably get more benefit from something like the WaniKani Expansion Deck on Kitsun.io that actually gives you some new content or spending time on reading or listening comprehension.
AnkiGen is a website that generates Anki decks for different textbooks. I don’t think it matters whether you split it up or create just one deck
