The first book had a bunch of VR scenes, so I wouldn’t be surprised if some of the events in this book were also in VR. Was Shiki ever even in the apartment? 
Other than VR, my only theory for the church is that there’s an exact copy of it directly underneath it, and the elevator brought Moe to that copy.
