晴れ comes from the verb 晴れる, and yes, night time can be 晴れる, but I think if you just say 晴れ, it evokes images of blue sky daytime.
Google image search will show you what I mean.
There is a word specifically for clear nights, which is 晴夜 (せいや). The definition is 空のよく晴れた夜.
