Why is 親父 on such a high level (47)?

I feel like 親父 is a relatively common word and it would make sense to teach it much earlier, especially considering that 母親 (the female equivalent) is on level 12. Not to mention both of the constituent kanji are taught at levels much lower than 47.

Possibly because it uses a less-common reading for 父.

父親 is also on level 12, for what it’s worth.

That’s a bit inaccurate.

The male equivalent of 母親 (mother) is 父親 (father).
