No, it doesn't because switching between hiragana and katakana would probably make reviews take much more time.^^ So yeah, answers have to be put in hiragana.
However, the hidden information box (when you click on the little eye) does give the reading in katakana.

How are long vowels dealt with? like とう, will it show as トー?
EDIT: Looks like jisho is not using ー in the onyomi readings aswell so never mind.

You made realize I did a stupid mistake. I put a ー instead of a ッ in my script. Sorry about that ^^ I don’t know if there are much kanji with a small ッ in their on’yomi reading but I fixed it in version 1.1 (Tampermonkey and Greasemonkey should update automatically).
I think that only loanwords use a ー for long vowels but I can always add it as an option if someone is interested .
I have one little (maybe stupid) question. Why do you want on’yomi to be written in katakana? Is it because on’yomi are loan words from China and foreign words are written in katakana?

It's the traditional way to represent onyomi, so you can distinguish them at a glance from kunyomi.
